You've done a good job with the transparencies over your page structure. I don't understand what you mean about how the popups will work, though, so it's hard for me to comment on that.
Some ideas. Hmm. I'll just throw out a few ideas.
Navigation - maybe a little icon in the background of the links or some other styling. Perhaps a gradient background on navigation buttons would work, as well.
Drop shadows - maybe you could use something like that on your boxes on the left or around the design area of the page.
I like the font in your header. You can style that with a drop shadow or add a graphic to the header, as well.
Your text on the right could use some text styling like headings or a the drop cap at the beginning.
